The Department's core activities are in brewing, biotechnologies for environmental protection, alternative fuel production, issues of biofilms, and the production of biodetergents and enzymes.

We are focused on a variety of topics, which have a common denominator: trying to understand the underlying mechanisms of biological activity of microorganisms and microbial communities. The main goal is to apply the combined knowledge of biotechnology and medicine to engineer inhibitors of microbial growth or finding new ways to inhibit biofilm formation, protect the environment or utilize new biologically active substances. Another topic of interest of our laboratory is nanoparticles: we study both their production by physicochemical or biological means and their antimicrobial activity. An inherent part of our work is cooperation with the industry, particularly wine industry, with a focus on plant waste valorisation. Our laboratory is well equipped for performing microbiological and biochemical techniques, as well as image analysis. We also have access to analytical equipment such as transmission electron microscope, confocal microscope or mass-spectrometer.

Lab team (originál)

The substantial part of our scientific research is devoted to the study of viruses. We investigate retroviruses, i.e. viruses that can reversely transcribe their genetic information from RNA to DNA, and we are focused mainly on one important retroviral member: HIV, a causative agent of AIDS. We are also interested in flaviviruses, especially their representatives such as Dengue virus, tick-borne encephalitis virus, and Zika virus. We study a certain stage in the replication cycle of these viruses, during which hundreds to thousands of copies of viral structural proteins and viral genomic information gather at some specific place within the infected cell, and based on their mutual interactions the assembly of new viral particle is initiated. In order to inhibit these steps and prevent thus the viral infection, our goal is to understand the structural-functional mechanisms of these protein-protein and protein-RNA interactions, which are critical for the formation of the new viral particle.

To fulfill our research, we use the equipment available at our department for DNA/RNA analysis, Protein analysis and Tissue culture.

Main research topics

Biosorption potential of phototrophic microorganisms

 Microalgal cell surfaces display a variety of binding sites, which allow biosorption of biologically active compounds. However, little is known about biosorption potential of phototrophic microorganisms towards organic molecules. The project aims to clarify fundamental relationships between adsorbent composition (microalgae and its fractions) and chemical structure of adsorbate. The scope of experimental work is defined by phototrophic taxons (Chlorella, Porphyridium, Arthrospira) and series of target compounds (polyphenols) with varying structures. Data on biosorption of individual polyphenols and their mixtures will be supported by physicochemical and chemical characterization of interacting entities, rheological data on dispersed systems and mathematical description of reaction equilibrium and kinetics. Based on this information, experiments will be performed to test 1) biosorption of ecologically, nutritionally, therapeutically relevant compounds of microalgal biomass or its fractions, 2) effective separation methods of dispersed sorbents from solutions, and 3) scale-up approaches.

Bioactive compounds from marine microorganisms

Marine unicellular microorganisms are very rich in bioactive compounds and thus may be used in several biological applications. The most studied substances are polyunsaturated fatty acids (PUFAs), sterols, proteins and enzymes, and vitamins and pigments, which find applications in areas such as human and animal nutrition, therapeutics, and aquaculture. This project will focus mainly on marine microorganisms (e.g. algae, cyanobacteria, bacteria), their cultivation and culture condition-induced changes in the composition of biomass, and the identification of bioactive compounds with biotechnological potential.

Anaerobic food spoiling bacteria and their biofilm forming potential

The project is aimed at isolation and identification of anaerobic bacteria in real biofilms from the food industry and in experimental research of factors (nutritive, culturing, stimulating and inhibiting) influencing the adhesion of selected anaerobic food-spoiling species to solid surfaces. The project is based on comparison between adhesion intensities of experimental data and growth rates of anaerobic bacteria adhered to solid materials (glass, plastics, steel etc.), with predictions of adhesion made according to mathematical models (X/DLVO theory, balance of interfacial free energies) using the physicochemical properties of interacting surfaces as inputs. The results will help to clarify the role of anaerobes in biofilm formation, in industrial practice to decrease the risks of biofilm formation by modifying the environmental conditions and surface properties of solids, and in processes of surface cleaning and sanitation.

Surface interactions of miroalgae

This project will carry out experimental research of factors (nutritive, growth conditions) influencing adhesion of industrially promising microalgae (food, environmental processes) to solid surfaces. The project is based on comparison of experimental data on adhesion intensities of microalgae, grown under different conditions to solid materials (glass, plastics, steel etc.), with predictions of adhesion made according to mathematical models (DLVO theory, balance of interfacial free energies) using physicochemical properties of interacting surfaces. The results are applicable both in cases when suppression of algal adhesion is desired (inner wall of photobioreactors) and in processes (biodegradation, biotransformation) where algal biofilm formation (immobilization) is wanted.

Laboratoř bioinženýrství (originál)

In Laboratory of Bioengineering we deal with production and decontamination biotechnologies from the point of view of bioreactors and control of processes as well as from the point of view of (micro)biology, biochemistry and genetics. Using submerged and biofilm photobioreactors we study the application of unicellular marine and freshwater algae and photosynthesizing bacteria to produce biologically active substances. We use modern technologies of multispectral analysis and 3D scanning to study the potential of microorganisms and their products to produce biopreparations e.g. biostimulants and biopesticides for plant treatment in sustainable agriculture. We also focus on enzyme synthesis and recycling of sustainable polyurethane materials with maximum use of natural and renewable raw materials using modern concepts such as "Green chemistry", "Cradle-to-grave" and "Cradle-to-cradle". Using contact angle and zeta potential we study the surface properties of both biomass and packing materials, which we further use in the study of biofilm formation, flocculation, flotation and emulsification.

To fulfill our research, we use bioreactors and other equipment available at our department for cell cultivation, downstream processesHPLC and GC analyses and special methods.

Main Research Topics

Increasing the Shelf Life of Unfiltered Beers

A consequence of increasing the production of unfiltered beer is the need for a significant extension of their shelf lives. For this purpose, we test the use of high hydrostatic pressure in plastic barrier packages. Moreover, we are also investigating the development and subsequent application of modular flow minipasterizeur for use in micro- and mini-breweries.

Increasing the Colloidal Stability of Czech Beers

Czech beers have higher polyphenol content and polypeptides than many other beers, and thus they tend to form colloidal haze. Colloidal stabilization is typically used for the sorption of synthetic stabilizers to extend shelf lives. We have developed a new generation of adsorbents capable of removing one of the precursors to colloidal haze. For this purpose, waste materials from the production of hop extracts and pellets are also being tested, which combines the advantages of increasing colloidal stability and preserving the antioxidant effects of beer.

Development of Bottom Yeast Strains with Improved Technological Properties

As a result of an expression of the cell wall, yeast with inserted genes produces anchored proteins with two functions. The first is a higher affinity towards polyphenolic compounds, where a microorganism may serve as an agent for increasing the colloidal stability of beer. The second protein is an enzyme catalysing the conversion of 2-acetolactate to acetoin. Accelerating this reaction would greatly simplify the process of maturing and reduce the risks associated with excessive levels of diacetyl, which causes a buttery flavour in beer. This research is conducted in collaboration with the Department of Biochemistry and Microbiology.

Biologically Active Substances of Hops

Used in folk medicine for several thousand years, hops contain substances with various beneficial health effects. These substances, which are also found in beer, can be isolated from hops and used in food supplements and final-stage drugs. Currently, we are testing methods related to the isolation and biotransformation of prenylated flavonoids (in particular, xanthohumol and 8-prenylnaringenin), including their strong phytoestrogenic properties that should facilitate their application in the suppression of menopausal symptoms.

Study of Beer Foam and Prediction of Gushing and the Possibilities of Its Suppression

Beer foam and beer foam stability are important organoleptic characteristics associate with beer but with a significant negative effect: gushing. Research into gushing includes methods for studying the causes and intensity of this phenomenon and the study of hydrophobins, primary triggers of gushing. We have developed a pressure column that enables our research of this complex phenomenon. We aim to develop a better understanding of the fundamental mechanisms of gushing and create proposals for its suppression (applying parasitic fungi to suppress the contamination of microflora in malt, which forms hydrophobins).

Study of Microbial Contamination in Breweries

The most widespread forms of contamination in breweries involve a microbial consortium form of biofilms. The scope of the project is to identify anaerobic beer spoilage bacteria (particularly from the Pectinatus and Megasphaera families) and experimentally study how they adhere to their chosen representatives on solid surfaces. By understanding the adhesion mechanism used by these species, we hope to develop new methods for suppressing adhesion or for increasing the effectiveness of the cleaning of surfaces in food processing plants.

Development of New Analytical Methods and Their Validation

Each beer is unique, and, because of this, we can analyse the composition and content of individual volatile compounds that characterize the origin of the raw materials used to produce it, its age, and immediate sensory conditions. We can even predict changes to a beer over time. New methods for conducting such analysis are being developed, mainly based on solid-phase microextension (SPME-GC-MS) for the determination of higher alcohols, esters and acids, and terpene compounds. Newly developed methods are then used to solve other research topics for the entire laboratory.

Use of Innovative Microorganisms for the Production of Beer

Increasing market competition has led breweries to expand the assortment of beers they offer. One promising possibility for the development of new products is the use of innovative microorganisms during the fermentation process. One such group of microorganisms is probiotics, which are beneficial to human health, improving immunity, and maintaining a balance of intestinal microflora. The aim of this research is to obtain a set of microorganisms with probiotic properties that are able to ferment brewing wort and/or to tolerate an environment of traditional and non-alcoholic beer without reducing viability. Production of biofuels and bioplastics

Biotechnological production of biofuels (ethanol and butanol) and bioplastics precursors (succinic acid, lactic acid) by using first and second generation feedstocks. Design of fermentation process, selection of suitable feedstock, cultivation conditions and process arrangements (batch, fed-batch, continuous) for maximum yield and process productivity.  

Molecular biology of solventogenic clostridia

Analysis of gene function and comparative genome studies focused on the basic research of the organic solvents biosynthesis during acetone–butanol–ethanol (ABE) fermentation. Methods for genetic manipulation of solventogenic clostridia development, qPCR based gene expression monitoring and description of the biobutanol biosynthesis on the molecular level. Endospore formation research of Clostridium bacteria.

Analysis of microbial populations on the single cell level

Detailed analysis of microbial populations using fluorescent microscopy, flow cytometry, and fluorimetry. Analysis of cell viability, growth rate, enzyme activities, concentration of intracellular compounds (DNA, NA, proteins, PHA, GFP, …) and other cell functions using selective staining with fluorescent probes. Measurement of these parameters for bacterial and yeast populations within the cultivation process under the influence of stress factors and antimicrobial agents.

Production of recombinant proteins by microbial host strains

Use of continuous processed data for the design of fed-batch processes for high cell density cultivation for production of recombinant proteins. Analysis of online and offline variables, design of suitable process arrangement.

Processing of waste materials from agriculture and industry into value-added products

Physico-chemical and/or enzymatic processing of lignocellulosic materials (wheat, wood, etc.) and keratin rich material (e.g. chicken feathers) and use of substrates based on nutrients derived from these feedstocks for biotechnological production of value-added products, e.g. biofuels (bioethanol, biobutanol), precursors of bioplastics (lactic and succinic acids), and others.

Production of secondary metabolites

Production of oligoketide pigments by Monascus purpureus by solid state or submersed cultivation. Optimization of cultivation conditions for preferential biosynthesis of yellow pigments (monascin and ankaflavin). Isolation and determination of pigments, citrinin, and monacolin K. Testing the effects of yellow pigments on the rat metabolic syndrome (in cooperation with ICEM).
